It allows for in\-depth analysis of spatial transcriptomic data by identifying tissue neighbourhoods. These are contiguous regions of tissue surrounding individual cells. \'CatsCradle\' allows for the categorisation of neighbourhoods by the cell types contained in them and the genes expressed in them. In particular\, it produces Seurat objects whose individual elements are neighbourhoods rather than cells. While any of above package managers is fine, it is currently recommended to use either micromamba or mamba (see `here `_ for installation instructions). We will show all commands using mamba below, but the arguments are the same for the two others. Given that you already have a conda environment in which you want to have this package, install with:: mamba install bioconductor-catscradle and update with:: mamba update bioconductor-catscradle To create a new environment, run:: mamba create --name myenvname bioconductor-catscradle with ``myenvname`` being a reasonable name for the environment (see e.g. the `mamba docs `_ for details and further options).
