LEA can run analyses of population structure and genome\-wide tests for local adaptation\, and also performs imputation of missing genotypes. The package includes statistical methods for estimating ancestry coefficients from large genotypic matrices and for evaluating the number of ancestral populations \(snmf\). It performs statistical tests using latent factor mixed models for identifying genetic polymorphisms that exhibit association with environmental gradients or phenotypic traits \(lfmm2\). In addition\, LEA computes values of genetic offset statistics based on new or predicted environments \(genetic.gap\, genetic.offset\). LEA is mainly based on optimized programs that can scale with the dimensions of large data sets. .. conda:package:: bioconductor-lea |downloads_bioconductor-lea| |docker_bioconductor-lea| :versions: .. raw:: html

While any of above package managers is fine, it is currently recommended to use either micromamba or mamba (see `here `_ for installation instructions). We will show all commands using mamba below, but the arguments are the same for the two others. Given that you already have a conda environment in which you want to have this package, install with:: mamba install bioconductor-lea and update with:: mamba update bioconductor-lea To create a new environment, run:: mamba create --name myenvname bioconductor-lea with ``myenvname`` being a reasonable name for the environment (see e.g. the `mamba docs `_ for details and further options). Alternatively, use the docker container:: docker pull quay.io/biocontainers/bioconductor-lea: (see `bioconductor-lea/tags`_ for valid values for ````) .. |downloads_bioconductor-lea| image:: https://img.shields.io/conda/dn/bioconda/bioconductor-lea.svg?style=flat :target: https://anaconda.org/bioconda/bioconductor-lea :alt: (downloads) .. |docker_bioconductor-lea| image:: https://quay.io/repository/biocontainers/bioconductor-lea/status :target: https://quay.io/repository/biocontainers/bioconductor-lea .. _`bioconductor-lea/tags`: https://quay.io/repository/biocontainers/bioconductor-lea?tab=tags .. raw:: html Download stats ----------------- .. raw:: html :file: ../../templates/package_dashboard.html Link to this page ----------------- Render an |install-with-bioconda| badge with the following MarkDown:: [![install with bioconda](https://img.shields.io/badge/install%20with-bioconda-brightgreen.svg?style=flat)](http://bioconda.github.io/recipes/bioconductor-lea/README.html) .. |install-with-bioconda| image:: https://img.shields.io/badge/install%20with-bioconda-brightgreen.svg?style=flat :target: http://bioconda.github.io/recipes/bioconductor-lea/README.html
