It is generalized in the sense that any transcript region can be analysed\, as the name hints to it was made with investigation of ribosomal patterns over Open Reading Frames \(ORFs\) as it\'s primary use case. ORFik is extremely fast through use of C\+\+\, data.table and GenomicRanges. Package allows to reassign starts of the transcripts with the use of CAGE\-Seq data\, automatic shifting of RiboSeq reads\, finding of Open Reading Frames for whole genomes and much more. .. conda:package:: bioconductor-orfik |downloads_bioconductor-orfik| |docker_bioconductor-orfik| :versions: .. raw:: html

While any of above package managers is fine, it is currently recommended to use either micromamba or mamba (see `here `_ for installation instructions). We will show all commands using mamba below, but the arguments are the same for the two others. Given that you already have a conda environment in which you want to have this package, install with:: mamba install bioconductor-orfik and update with:: mamba update bioconductor-orfik To create a new environment, run:: mamba create --name myenvname bioconductor-orfik with ``myenvname`` being a reasonable name for the environment (see e.g. the `mamba docs `_ for details and further options). Alternatively, use the docker container:: docker pull quay.io/biocontainers/bioconductor-orfik: (see `bioconductor-orfik/tags`_ for valid values for ````) .. |downloads_bioconductor-orfik| image:: https://img.shields.io/conda/dn/bioconda/bioconductor-orfik.svg?style=flat :target: https://anaconda.org/bioconda/bioconductor-orfik :alt: (downloads) .. |docker_bioconductor-orfik| image:: https://quay.io/repository/biocontainers/bioconductor-orfik/status :target: https://quay.io/repository/biocontainers/bioconductor-orfik .. _`bioconductor-orfik/tags`: https://quay.io/repository/biocontainers/bioconductor-orfik?tab=tags .. raw:: html Download stats ----------------- .. raw:: html :file: ../../templates/package_dashboard.html Link to this page ----------------- Render an |install-with-bioconda| badge with the following MarkDown:: [![install with bioconda](https://img.shields.io/badge/install%20with-bioconda-brightgreen.svg?style=flat)](http://bioconda.github.io/recipes/bioconductor-orfik/README.html) .. |install-with-bioconda| image:: https://img.shields.io/badge/install%20with-bioconda-brightgreen.svg?style=flat :target: http://bioconda.github.io/recipes/bioconductor-orfik/README.html
