By propagating uncertainty to downstream analyses we can improve results from microarray analyses. For the first time\, the puma package makes a suite of uncertainty propagation methods available to a general audience. In additon to calculte gene expression from Affymetrix 3\' arrays\, puma also provides methods to process exon arrays and produces gene and isoform expression for alternative splicing study. puma also offers improvements in terms of scope and speed of execution over previously available uncertainty propagation methods. While any of above package managers is fine, it is currently recommended to use either micromamba or mamba (see `here `_ for installation instructions). We will show all commands using mamba below, but the arguments are the same for the two others. Given that you already have a conda environment in which you want to have this package, install with:: mamba install bioconductor-puma and update with:: mamba update bioconductor-puma To create a new environment, run:: mamba create --name myenvname bioconductor-puma with ``myenvname`` being a reasonable name for the environment (see e.g. the `mamba docs `_ for details and further options).
