By default\, introns are created based on the N cigar feature. Alternatively\, if \-d \(i.e. for deletion\) is specified\, any deletions larger than the limit will be classified as an intron. The orientation of the GFF2 features is determined by the XS strand tag and SAM flags depending on the aligner. While any of above package managers is fine, it is currently recommended to use either micromamba or mamba (see `here `_ for installation instructions). We will show all commands using mamba below, but the arguments are the same for the two others. Given that you already have a conda environment in which you want to have this package, install with:: mamba install spliced_bam2gff and update with:: mamba update spliced_bam2gff To create a new environment, run:: mamba create --name myenvname spliced_bam2gff with ``myenvname`` being a reasonable name for the environment (see e.g. the `mamba docs `_ for details and further options).
